Rickety pipes and drafts. People believe in hauntings because they want to believe in hauntings. Why is it ghosts always get a bit shy when a sceptic turns up?
I'm an Atheist, and not all Atheists beliefs are the same. Personally, I either think they're making stuff up, or ghosts. (And yeah I believe in ghosts ;])
Unknown paranormal activity that most likely be debunked as completely natural and caused by known means. Under some circumstances, the cause will not be known by natural means, but it still has one we haven't discovered. Beyond that, I have to hear it context.
Take Tombstone Arizona as a good particular example to work with. Why are there hundreds of "ghosts" in Tombstone. Well...what is a ghost? (apparition, poltergeist, faint image, invisible consicousness?) Can these claims be verified by video or anything more than anecdote? (In this case they can.) It seems Tombstone has a great deal of residual energy, possibly locked into a quantum state, which is why, despite time, there is paranormal activity there.

Dude, you couldn't be more wrong. Atheists all just collectively don't believe in any gods. We can believe in ghosts too and still remain atheists. I don't, but many do.
I've been in "deeply haunted" places where some people pick up all sorts of feelings, and I've picked up nothing at all. So it seems to be based on the perceptions of the individual rather than any objective events. I notice that sceptics seem to be the ones who don't pick up anything, suggesting that psychological state is all-important.

why is this directed only to atheists? I'm Catholic and believe in ghosts.
